Job Description
The Bioinformatics Consultant has the following responsibilities and duties:
- Collaboratively and pragmatically solve scientific software engineering challenges encountered at the forefront of single-cell multi-omics and spatial data analysis infrastructure.
- Work with computational scientists, and other software engineers to understand and conceptualize the complex, emerging needs of our scientists, whether they are working at the keyboard or the bench.
- Maintain and improve the existing Cumulus framework to serve researchers.
- Develop, test, and deploy new WDL workflows for novel single-cell technologies.
- Investigate the pilot deployment of the Cumulus framework on the Cloud which includes Terra + Google Cloud (GCP), AWS Omics, etc.
- Collaborate with local and offshore engineering teams to support your software development efforts.
- Contribute to the broader scientific community through open-source software development.
- Maintain and improve the existing Pegasus package, which is a Python package for single-cell data analysis.
Requirements
Skills
Required:
- Experience with workflow frameworks/languages (e.g., WDL, CWL, Nextflow, Snakemake)
- Experience designing and implementing NGS and omics data processing pipelines
- Experience with bioinformatics and sequencing data analysis (e.g., scRNA-seq, CITE-seq, RNA-seq,, ChIP-Seq, ATAC-seq);
- Knowledge of common genomics file types and analysis tools for multi-omics data
- Experience using HDF5, zarr and tiledb
- Proficiency in at least one of Python or R (Python preferred)
- Experience with software development cycle
- Experience with package development and version control
- A solid grasp of shell scripting and the command-line
- Experience with Docker/Singularity/containerization
- Experience with cloud computing (particularly GCP, AWS Omics, and Azure) or HPC environments
Preferred:
- Strong proficiency in WDL.
- Expertise in Python.
- Wet lab genomics experience (e.g., preparing sequencing libraries, designing protocols).
- Familiarity with workflow development tools and CI/CD.
- Familiarity with single cell genomics technologies.
- Knowledge of complexities involved with multi-modal, multi-dimensional single cell or image-based biological assays.
Education
Required:
- Bachelors in a quantitative field such as Bioinformatics, Data Sciences, Computational Biology, Computer Sciences, Molecular Biology or similar, or other related disciplines.
Preferred:
- Masters in a quantitative field such as Bioinformatics, Data Sciences, Computational Biology, Computer Sciences, Molecular Biology or similar, or other related disciplines.
Experience
- An experienced professional will have at least 3 years of professional experience in a data related role with an advanced degree.
